I posted that BookBub doesn't take into account letters earned on multi-author box sets. I'd heard it from friends who'd earned letters on individual titles, but decided I should find out for sure and appologize if I'd accidentally spread hearsay.

Thanks for reaching out! That is indeed correct—.unfortunately, it’s our editorial policy to only include individual bestseller statuses in our blurbs.
I do want to quickly note that, if it says "New York Times Bestseller" on the featured book cover, our readers will be able to see that in the email, so they’ll still be aware!

So if you change your covers it might help your BookBub, however it probably won't help you get the BookBub ad, and it won't be brought to readers' attention in the blurb.
