If I purchase my ISBN's through Bowker and want to use both CS and Lightning Source, will I need to assign two ISBNs (one for CS and one for LS), or can one ISBN work for both books?

As long as both are paperback and the same size, yes, they work for both books.

The "edition" is what an ISBN is supposed to dictate. So the "edition" is paperback, regardless of who the printer is. But like I said, match the book's physical format. (You'll want to do that anyway, I'm sure.)

Bowker will tell you to use a new one for everything, they are also the ones selling them for $125 a pop.

They would like you to use a different ISBN for every single ebook reseller too.
